How to prepare TMs for customizing MT engines

I am looking more seriously into customizing MT engines using TMs. Most MT services allow this by now. In the past I used ModernMT, OpusCAT MT and Language Weaver (the customizable cloud version). I also noticed that my TMs contained a lot of gunk, or TUs that were rejected because they "contained a vertical space" (Amazon MT).

Does anybody have experience what to look for when preparing TMs for MT customization? Which tools do you use?
