REDATAM facilitates the analysis of census (and other data) particularly because of its user friendly character and the high speed of data processing.
The mapping facilities of the software are frequently used to highlight the spatial distribution of poverty related indicators, access to facilities such as sanitation, or characteristics of special groups (disabled, elderly, indigenous groups, migrants etc.).
Finally, the REDATAM family also **counts** with standalone applications to estimate indirectly infant and child mortality and fertility.

REDATAM is a software.

I'd say that it works with the other standalone applications, i.e. it integrates with them in order to calculate results and manipulate data from the other applications.

I wouldn't put the integration into the statement, but used it to explain how the software works with other systems ...

"counts with" in this context just means "they have (whatever it is) available"
